where do the images point from?
You need to set up from the MAD Panel » Homepage settings on the first option "select the "Recent Projects" category :" there you can assign your projects category. This will display all the images coming from the projects category using thet Post Thumb custom field.

i dont understand what you are refering to as post thumb custom field??
Brad, I just checked on your admin and you don't have the correct custom field for your images. You currently have "projects" instead "Post Thumb". Please change the custom field and you should be fine.

My new question; Can i make them Hyperlinkable? Can I make each image clickable and it directs them to the page?
Hello Javier, Welcome to the forums.
Yes you can make the Recent Project images to be click-able. To do so you need to edit 2 files, header.php and home.php and hopefully you have some WP development skills.
Please refer to http://github.com/nathansearles/loopedSlider/blob/master/README.textile is the documentation for the slider, under the defaults section there is a parameter for the loopedSlider that you need to add on header.php at line 52 (containerClick: false,). Once you have done that, all you need is to give a permanent link to the individual image on home.php at line 59.
Then you should be good to go. :)

I can't achieve that the images are seen in the " recent projects " I have done everything what here is said. Select a category in the panel of administration, and I used the value Post Thumb .. nothing .. it is still empty.

Please make sure that you have changed the CHMOD for the /cache and /images folder of the theme because they not seem to be printing. If that doesn't work, please contact your hosting company to make sure that they allow to make those folders fully write-able.

I am struggling to display images in this sections of my home page. I have created a custom field named 'Post Thumb', but think I am stumbling on how to call it within my 'portfolio-template.php' file. Any suggestions?

The portfolio-template.php file has nothing to do with the home page actually ;) it's only being used for the portfolio entries such as http://wpmadness.com/demo/typographic/2010/02/third-portfolio-item/.
For the home page you just need to make sure you follow the instructions on the documentation and you should be fine.

In which case, I don't know what I'm doing wrong :( Here is what I've done:
- Created a category named, "Portfolio"
- Created a page name, "Portfolio"
- While creating that page, adding "Post Thumb" with a link to an image as a custom field
